You should be able to use the computer from your 4.6 with the 5.4 motor.

the only parts i changed for both my 5.4 swaps was the oil pan, oil filter adapter, adapter plates for the intake.and i got a cowl hood. nothing else. the old 5.4 ran rich because i never had it tuned. this one i'm working on will have a tune on it when i get done changing parts around.

Swapping a 5.4 Modular engine into your Mustang's engine bay may require a few minor changes, mainly to the brake master cylinder. The booster assembly is too large to clear the longer deck height, so the valve covers run into the booster asembly/Master cylinder. Soome have gone to a HydraBoost set-up to maske more room. You may also need to relocate the Battery, Water Resivor Tank, and strut tower brace if installed. Hood clearance will most likely be a issue as well, depending on which intake system you use.

Other issues not presently thought of include fuel supply system modifications as well as oil cooler system problems. The radiator should also be up-graded to handle the extra heat.

modular mustangs came with hydraboost. nothing else needs to be changed.i had stock fuel, cooling and oil on the first one and it ran as the 4.6 but with a ton more tq. u can notch you stock hood and keep it if you have the 1 inch spacers, i have some 1.5 inch and got a really good deal on a cowl hood. check out my link in my sig, i have had a 5.4 for a couple years now and it is way easier then you might think.
